as I can see cue notes are disappearing in extracted parts. I don't remember this issue 1-2 years before. I hope only some veeery hidden default settings have changed. Is there a way to solve this problem generally? (Please don't tell me I have to make them visible one by one or I should work with dynamic parts... I'm doing a 3 hour long opera [5300 bars], so extracting is essential, even saving a file with 38 dynamic parts in this size takes ages.) I hope there is an easy way to solve this issue...

Yes, this happens because "extracted" parts are "Full Scores" in their own right, and cue notes are hidden in the Full Score. This has always been the case, and nothing has changed in this regard.

Finally I've found two solutions, if anyone is interested.
1) Using "Filter other" plug-in, selecting cue-sized objects, making them visible by clicking on "Show". (Thanks again, Bob!)
OR:
2) File / Preferences / Paste as Cue / untick "Hide cues in full score"
(It works for me because I always use at least 2 files in an orchestral project: 1 for the score, 1 for the parts.)
I'm working with quite complex scores with defined expectations by different publishers. Dynamic parts are only option if a score is rather simple - in a technical meaning.
@Robin Walker: I don't remember I had this issue some years ago. I did the cues, general settings for parts etc. then extracted it, and cues were there. Maybe what I'd written in the 2nd option is a latter development.
@Laurence Payne: of course I do. In the case of that long opera I rather wrote the score withouth any existing parts (saving was quicker, file size was smaller - "only" 5 MBytes at the end...), then when I was ready with the score, I created the dymanic parts, made the general settings then extracted them and made the final touch-ups in those. Parts are 90-150 pages long, and there were 26 of them... Sibelius IS slow(er) with large scores, even if I switch off VSTi plug-ings. And if I save many times during a long work it really matters how long it takes.
