I don't know how it happened but this little box that looks like some sort of time-code appeared on my score and I now can't seem to remove it.

The box can be found right below the tempo on the left.

I can't click on it or highlight it, and it's not part of the tempo either. What should I do?

It's a hit point, used for movie underscore. Goto Play/Video/HitPoint/Edit/Delete.
