In the [B] section of this tune, the pedal tone in the bass part is written with strait quarter notes of three per measure, (6/8 time). When played the middle note sounds to come before the beat and is shortened. The line was changed from the original input that was syncopated as it now sounds. I've tried deleting and reentering but the unwanted syncopation remains.

Why is this so and how can I change to straight quarter notes?

Might the Rhythmic Feel "Light Waltz" have something to do with it? Try changing it to "Straight".

Have you checked your settings in Play->performance? Make sure no selection is set to any form of rubato.
