I have been using Sib 6 for a while.
(Mainly writing for wind quintet)

I have a problem when transferring my wind quintet arrangement to other quintets for certain instruments, one in particular is bass flute.

When I copy and paste from say a bassoon part to the bass flute It should show the transposed part note in a higher octave than the written note, but it does not.They both show the same note.

(I know that Bass flute uses treble clef and sounds an octave lower than written)

So I have to go into edit instruments every time and work out which way to move the instruments notes: I can never remember so it's trail and error every time.

This does happen with another instrument, which I think is one of the recorders.

Is there any way of uploading a fresh set of instruments giving the correct transposition for every instrument?

This does only occur with one or two instruments: the bulk of them are OK!

Yes, you can use the Edit Instruments function to create and save a new instrument with any transposition you like. Then save the House Style, and be sure to import it to the new score.

But, on the whole, wouldn't it be easier to simply transpose the Bass Flute stave until it looks right? Does Sibelius playback matter?

Seems that Sib has only one bass flute in the 'all instruments' list. This defaults to C sounding an octave lower than written, both in transposed and non-transposed score. This is easily changed in Edit Instrument. I personally prefer to score bass flute at actual pitch in bass clef. As Laurence suggests, set up your instrument definition and save the template or house style.
